clean checkout and git

Is there a problem with the "clean checkout" functionality when using git? It seems to be that requesting a clean checkout, either via Commands or the checkbox on the Start page, does not actually result in a clean checkout.

At least with svn it would blow away the entire build workspace and start again.

I'm struggling to diagnose what is going one here. It is beginning to look like the clean checkout does occur but maybe not at the next build or the one after it; or perhaps to a different build, not the one for which it was requested.
